Description: "find split-read mappings on single-end queries\n yaha is an open source,\
\ flexible, sensitive and accurate DNA aligner\n designed for single-end reads.\
\ It supports three major modes of\n operation:\n * The default \u201COptimal\
\ Query Coverage\u201D (-OQC) mode reports the\n best set of alignments that\
\ cover the length of each query.\n * Using \u201CFilter By Similarity\u201D\
\ (-FBS), along with the best set of\n alignments, yaha will also output alignments\
\ that are highly similar\n to an alignment in the best set.\n * Finally,\
\ yaha can output all the alignments found for each query.\n The -OQC and -FBS\
\ modes are specifically tuned to form split read\n mappings that can be used\
\ to accurately identify structural variation\n events (deletions, duplications,\
\ insertions or inversions) between the\n subject query and the reference genome."
